An error occurred running this job: --Group by c4: count[c4] /HOME/galaxy/.local/lib/python2.6/site-packages/numpy/random/__init__.py:99: RuntimeWarning: compiletime version 2.6 of module 'mtrand' does not match runtime version 2.7 from mtrand import *

It looks like this is a local instance, and not usegalaxy.org? It looks like your version of numpy (in /HOME/galaxy/.local) was installed with Python 2.6 but Galaxy is running tools using Python 2.7. For this to work correctly, you'll need to reinstall numpy using Python 2.7.

Many tools are being migrated to the Galaxy Tool Shed, where dependencies (such as numpy) will automatically be installed for you when installing tools like the Group tool. However, the Group tool itself has not yet been migrated to the Tool Shed.
