Hi, Would MEME be easier to integrate given that ememe is an EMBASSY program and you already have EMBOSS in Galaxy? Thanks, Steve

Both should be quite easy. ememe will likely be easier since the EMBOSS tools are completely command line configurable. Weeder is slightly more difficult since it doesn't allow you to set the name of the output files. A simple wrapper script can deal with that though.
