I want to run multiple threads in Tophat and Cuffdiff on Galaxy (“-p” option). But in the tool forms of Tophat and Cuffdiff, I could not find a place where we can specify the number of threads.

In this case, how many threads does Galaxy run on these tools? Just one thread (since the default is 1)?

We have very large data. If running just one thread it would be really slow.

I’d appreciate any advice on this.

Thank you very much in advance!

This is set by the administrator, users can't change it.

Thanks a lot!

Could you please share with me which system configuration file sets the number of threads? So I could talk to our local Galaxy administrator for this.

Really appreciate it!

What I posted in your other thread is an example of using 4 threads with slurm. For a local job runner, see the example here.
