hi i am working on ngs data and used tophat for aligning the sra data to refernce genome. top hat output file is splice junction. i want to know that how to analyse it as it gives a table. like if i want to calculate no. of splice junctions.how to do it.please help. thanks

The number of lines in this output dataset is the number of junctions. The data can be manipulated further with tools that accept BED or tabular input.
