HI All, There seems to be an issue with the tophat "built in" reference genomes? They only go up to "T" Tribolium. I thought for a bit that 'zebra finch' had gotten kicked out as a supported genome, but zebra fish is not there either, and I suspect that is not on purpose... right?

Hello,

New genomes are in the process of being added for this tool and others. Follow here for progress. Note that the complete list of genomes is not included yet in the ticket, but all of UCSC's most current builds will be included in the near term: https://github.com/galaxyproject/galaxy/issues/1470

Meanwhile, any genome can be used as a custom reference genome/build. Here is how-to: https://wiki.galaxyproject.org/Support#Custom_reference_genome

Thanks, Jen, Galaxy team
