Hi

Sorry for the question, but it is still possible use bowtie1 to colorspace files (SOLID data) in Galaxy web platform?

I'm using this link:

https://main.g2.bx.psu.edu/tool_runner?tool_id=bowtie_color_wrapper

apparently everything seems to work, but the files are expected to start running a long time (7 hours in this moment). This is normal?  it is possible that is not working?

Thank you very much for your help

Regards

Sara

Hello,

This tool is still supported for legacy workflows (as a hidden tool), but it is possible that there are issues if some other parts of the workflow were updated to the newer tool versions. Not all of these work well together and the tool is technically considered to be deprecated.

For color space data, using a local/cloud Galaxy is the recommended option.

If our team has more to share, a follow-up will be posted.

Thanks, Jen, Galaxy team

Hi

Thanks for answer.

BWA can be an alternative to bowtie1? I can specify with BWA color space data  in web platform? If not works, no doubt that using a local is the best way to map my files.

Thank you again
