After updating to a recent version, Operate on Genomic Interval was gone. I tried to download another Galaxy instance, rolling back to previous version. But these tools failed to show. Can I get the tools in Operate on Genomic Interval? By downloarding from Tool Shed?

Yes, these tools are in the Main Tool Shed at http://usegalaxy.org/toolshed. Use the "Admin" functions to browse tool sheds, search for the repository, and install.
