Wonderfull, the "FASTQ to tabular" method did exactly what I was lookin for.

if you can install that tool from the Tool Shed, you should be fine:

Otherwise, you can use "FASTQ to tabular", sort this file with the "sort" Tool and convert it back into FASTQ with "Tabular to FASTQ".
