Hi GPS,

we do not know about your SoftSearch Tool, and in your question is no code. It is also not Galaxy releated. Please try to debug the softsearch.pl script. My guess is that you generated patxxxx.bed file is not available, or the specified the wrong path to samtools.

Cheers,

Bjoern

Hi,

I never used Softsearch so I can't help much with it. For me it seems to be a Softsearch issue and not a Galaxy one.

Is the program running in your terminal? Does the tools do something wired with file handling, like changing working directories or so?
