Question: (Closed) annotations with genome of reference

hi, Dears

I am working with RNA-seq and i dont understand how create a de novo transcriptome using a genome of refference. I work the annotations with a genome of reference of Chrysemys pucta bellii. I was search the annotation in NCBI and I find two folders in NCBI, an folder in format gff and other in format fasta. In the Folder GFF there are two files. one file named Scaffold in format gff3 and other named top level also in format gff3. I do my analysis with this folders but the tool Deseq does not work.I need to know how folder i need use for do my work

can you help me pleasse
