How does one manipulate bam files using Galaxy tools to meet the objective of comparing ten bam files from three different populations (Chromosome 20 files obtains from 1000 Genome Project)? All files have been imported into Galaxy, but we are having problems getting the right tools to use to identify SNPs within and among the groups. As well as, to generate a cluster analysis with these files. If anyone can help with this we would greatly appreciate it. If you would like to see what has been done we can share the information with you. Thank you so much,
