Is there a simple way to determine the number of sequence reads in a file uploaded on Galaxy and also in the output file after Bowtie alignment.

Thanks,

There are different ways to do it. One simple path is to use FastQC; the number of sequences are written in the basic statistics. You can use FastQC also for the bam files in Galaxy.
