Question: Support for loxAfr3 in Tophat2 and Bowtie2

I'd like to use Tophat2 and Bowtie2 for RNA-seq analyses with the most recent elephant genome build (loxAfr3). Can this genome please complied for use these tools?

you can add a custom reference genome at any time. Have a look at:

In addition you can create a trello card at https://trello.com/b/75c1kASa/galaxy-development to track the progress of adding your genome. But that can take some time.
