The tool xml input data parameter definition in the toolshed repository (copied below) restricts the format to fastqsolexa or fastqsanger datatypes in your history. If you have recently generated illumina fastq datasets not showing up, they can safely be changed manually to the fastqsanger dataset type in your history (pencil icon : datatype) or via the fastq groomer in a workflow. They will then appear in the tool input selection box.
