I am trying to run this conversion and it just won't run. It has been gray for more than 3 hours. Am I doing something wrong? The name of the history is C_immitis_posadasii_sph

To my understanding you do not need to run this conversion explicitly, you should be able to select these gzipped files as fastq inputs and Galaxy will run the unzipping for you on the fly.

I think so, too, but during that "unzipping on the fly" the dataset will remain gray (since Galaxy hasn't started the "real" job yet). So it could be that you just have to be patient :)
