  1. galaxy.ini has the default file path set to database/files. Since I have a local instance of galaxy installed I presumed this was in my local database/files directory, but I only see a .dat file in this directory. Since I would like to store my uploaded files in my local directory should this file_path be changed?

    1. Since some of the uploaded files will exceed 2 GB I believe I need to FTP the files to Galaxy. Do I ftp these files to the database/files directory?

Thank you!

  1. All files stored by Galaxy are called something like dataset_XXXX.dat, where XXXX is a number. Eventually you'll find many directories of these. Uploaded files should go elsewhere and Galaxy can then be configured to know where they are.
  2. No, the ftp server should create folders with your username somewhere and put the files there. See the ftp_upload_dir parameter in galaxy.ini.
