Question: Local Project Architecture from Galaxy workflow

To do: If I have following steps to perform: Alignment, Marking Duplicates, Peak calling.

Desired output: A folder which contains a subfolder with all steps and create a local directory after running a workflow (like this):

           Project-|
                   |- Alignment
                        - results
                   |- Marked_Duplicates
                        - results
                   |- Peak_calling
                        - results

Simon Gladman had a nice poster at GCC 2017 presenting a script using fuse to mount Galaxy histories locally. The idea would be to have your workflow write to a new history and then use his galaxy-fuse.py script locally to have direct access to it. I don't know how that script is treating dataset collections, but if it's not currently treating them as subdirectories then I imagine that that's just a pull request away :)
