Question: Annotation file that contains XLOC_ Cuffdiff Gene_ID and Gene Symbol etc.

I am looking for a stand alone annotation file for mm10 genome that contains all Cuffdiff XLOC_ Gene_ID's with other gene identifiers such as gene symbol, locus, name etc. Thanks

Cuffdiff produces output with run-specific gene/transcript identifiers. However, if you use an annotation file with the Cuffdiff run, those identifiers will be incorporated into the output. iGenomes is a good choice for mm10. Unpack the tar.gz file locally, then upload just the genes.gtf file to Galaxy: http://support.illumina.com/sequencing/sequencing_software/igenome.html
