Galaxy is being used for all sorts of analysis that is on a different track from the tools you see hosted on the public Main Galaxy at And of course not all are public. You too can wrap just about any tool for Galaxy (and create new datatypes, if needed) to build up a workflow specific to your analysis.

If you are interested in this, start with the instructions in our wiki, under "Admin" and "Develop". Reviewing existing tools/repositories can also be helpful.
