Question: SnpEff supports only genomes of two species?

These are the only two genomes currently supported on the public Main Galaxy instance. I do not believe that there are active plans to add more genomes, but this could change. 

For now, if you wish to use the tool with alternate genomes, then a local or cloud Galaxy is the best path.
